It sounds like a compliment, but it's a loaded reference. The original Israel — Jacob — was famous for scheming and trickery. Jesus is saying Nathaniel is what an Israelite was always supposed to look like. And then he makes a promise that echoes all the way back to Jacob's dream of a ladder between heaven and earth.
